Spirit Airlines is an exception to the notion that nonstop flights are more expensive. On the routes I fly most frequently, the prices are up to $300 cheaper than those of other airlines that offer flights with multiple plane changes. The other airlines fly from airports closer to my home, but when I factor in total travel time, it's about the same--and I save so much money!

Airlines don't blackout nonstop FF flights. These just tend to be more popular. Therefore, it's supply and demand. Why give the seats out for "free" when you have people willing to pay top dollar? The number of FF seats will be much more limited. Works the same with seats to popular destinations such as Hawaii, Las Vegas, Orlando and just about anywhere during holidays....

In a couple of instances, an answer might be generally true, but not true 100% of the time. For example, nonstop tickets are generally (almost overwhelmingly) more expensive than flights that stop. I'm sure that one could find, however, a few "odd" cases where this is not true. Even using FF miles, I find that the airlines will black out the use of nonstop flights.
